Everything working great...until I start the car?!

Found some system components in a car that was going to scrap. Decided to put them in my car (first system install). Took awhile but everything seemed to come out on the up and up. Was testing the sound by turning the car ignition to the ON setting and tuning it from there.

I got it to where it sounded good and called it a day. Next day I start up the car and notice a lack of subwoofer sound (though they are vibrating so they're pushing something). Turning the car off and to the ON setting produces full volume sound like normal.

I've tried all the basic steps: checking voltages, checking wires, connecting remote wire while car is running (produces full sound for a split second before losing it again).

I've done extensive research and can't find anyone with a similar issue. Help/suggestions?

 
Remote lead is hooked up to the HU.

Things I can think to add:

-Subs were out of phase but fixing that did not solve overall problem.

-It is close to freezing temp wise where I live (not sure of if this has any impact, more of a computer guy and colder is always better there).

-I would guess I'm losing about 60-70% power going from car off to car on (was under the assumption if anything I should gain more power with car on).
