Electrical Problems..

I have a 95 Caprice Classic, and I'm having problems with my being charged or holding a charge. I have a 3200 Watt Hifonics amp and 2 15" Hifoics Goliaths... But Besides that the rest of my car was ready for it and i ran it the juice low and fried my Stock alternator. I just had it respooled up to 200amps, but the thing is my batteries wont be above 12v unless I'm actually driving. I have unplugged my amp so it doesnt drain my stuff until I this problem taken care of.

Any ideas? I don't want to dump money into batteries if I have another possible problem.

Have you ever ran your battery really low? Do you every play it with the car off? When a battery is drained all the way, it loses part of its ability to hold a charge

Well I did quite a bit. Sounds like that may be the culprit...
