What is some good types of box building software so I can get an idea of some good setups for my car. Also, how does one find their car's resonance frequency?

And no it doesnt find your resonet frequency, the only way to find that is with test different enclosures in you and seeing what the peak frequency is. I think

Winisd is free, bass box is about $130, leap is about $1500 and is what professionals use.

What makes them better? Accuracy, user friendly? step- by-step instructions?

I believe that bass box is better because it allows for more variables, I didn't pay for my copy (torrent). You cannot download leap because it uses a hardware key otherwise that is what I would use.
