Best Buy messed my speakers up.

well, you got boned because your clarion amp doesnt have signal outputs. It only has inputs so that is why they had to run high level inputs to your sub amp. just get a new head unit and you'll get better sound quality. lol what have they said about your situation?
You came into the thread with the wrong idea. The Clarion amp is what he was adding, so he'd be using the outputs on his Onyx.

and regarless of which one he put in first, he could have still ran RCA's to the sub amp and then to the 4ch. lol I derp'd.
I tryed tho and it didnt work. I ran the RCA's from the HU to the clarion front speakers RCA input. Then i ran RCA's from the clarion rear input to the onyx output. Only had the front speakers playing no subs or rear speakers.

Because that isnt correct. The clarion doesnt have outputs so when you connect the clarion input to the onyx output, you get no signal. you need to connect the head unit to the Onyx inputs, then the Onyx outputs to the Clarion inputs. You will then have signal to both.

So i could only connect to either the front or rear inputs on the clarion? Since im running rca from HU to onyx then rca's to clarion? Onyx only has one output. Or do i get a distribution block or something? (if they even make those for RCA's.) Also why woudnt the guy have just done this rather than using high level input?

U NEED 6 RCA OUTPUTS! Seriously. 2 front. 2 rear. 2 sub. Trying to get around this will result in poor sound quality, no matter what you do. Sell your sony, take the $, plus a lil bit more, and buy a nice new or used eclipse, kenwood or pioneer. Theres tons of good cheap ones out there. All of them that have 6 plugs in the back will be better than your sony w/2. It will make everything much easier and sound much, much better.

Wish it were that easy man. I dont have money to spend i really shoudnt even have gotten this amp and now im forced to buy new speakers too.

Get your money back on the amp, sell the deck, then buy a nice hu that has high pass cutoff for front and rear speakers. It will power those 35 watt speakers fine til you can get a new 4 channel.

Until then, what is my best choice? High level inputs for front and rear speakers, or RCA's from onyx outup to clarion front speakers?

I would suppose the rca coming from your onyx would be fine. Probably better than the high inputs. You will need a two splitters though. Single female to two males. one for each end of the rca cable coming from the onyx. then plug the two males on each splitter into the left and right inputs on the amp.

You won't be able to fade the front and rears though, if that's what you're using the clarion amp for... are you using all 4 channels on it?
