Battery Problems!

I have 2 12"XPlods and 2 1,000watt amps powering them, each, I have a 3 farad cap, and a 1/2 farad cap hooked up with those to from my main battery, which has two power wires running to both the caps, then from them into the amps, and I put a battery in the back of my car(not too big, really), and my car keeps dieing, as if somethings draining it or so, and it's draining both of them, or something, but I disconnected the back battery, and I haven't have any problems since I unplugged it, but the thing is, that i has both batteries hooked up for 3 or 4 days, before any of this happened, and I tested both before this happened, and my alt. is good, and both batteries....and ideas?
