alt whine in subs

You had no noise before the big 3 and now you have noise afterwards? Then you changed something in the ground plane and made it worse. Did you measure the ground return resistance from the amp to the case of the alternator? Go back and make sure all your connections are clean to bare metal and tight, and measure your resistance.

 
I'm not exactly sure what you are saying about your ground. Perhaps try moving your ground? Also verify that you have not changed the location of your wires (rca, power, ground) too close to anything else. Sometimes just moving the wires a small amount can let them get interference from something else.
