Ok with running a 4 ch amp for mids and highs, and a mono amp for my subs, messing with the fade and balance off my HU, will it affect both amps or not?

yes it depends on your HU and your wiring. If you have a seperate sub out that your sub amp is connected to and your HU has a sub control system on it...then no, it wont affect your speaker amp. But if you dont have a seperate sub out and a sub control system, then yes it will affect both your sub and speakers.
