Can you take the sound board and amps out, without taking the rear speakers out.

Any ideas on the best way to put 2 12's in a Mustang?

Yes you can, you need to take out the factory amp and re-wire all the speakers to a new amp or head unit.

The rear speakers have an outlet outside the plastic molded box in which they rest, so its not too difficult
