However I agree with the above said.  Firing the woofers up aint helping much there.  However if it is all you have to work with for now, just roll with it.  

I owned a 2000 for a while.  V6 standard trim. 5 Speed.  The trunk on that one was surprisingly deep for as small an opening that the lid had. Not much cabin space to work with either I imagine...

Actually you're wrong. Sub and port to the rear or to the side is usually best in a trunk. 

Port firing through the rear deck is a common misconception for trunk cars. It most leads to cancellation. 

His box is not ideal because the ports look too small and most likely the airspace is too small for the cone area. 

It might be better to side fire the subs and fire the port to the rear. I've seen/heard that orientation in a 2dr Grand Am and it worked well. 
perhaps your right. I had a trunk car looong time ago, think it was an 87-88 Cavalier and I had a single 15 in the trunk, ported enclosure. I could not figure out for the life of me why I couldn't get any bass at the time. So I drove to a car audio shop to see if they could help. Their suggestion was remove the rear deck speakers so the bass will allow in the rear deck and into the cabin. Made a world of difference. This was prob back in '98-'99 or so...way before the internet was around so I couldn't just hop onto a forum and ask lol.

Removing the rear speakers works when the rear seats don't fold down. It's very hard to pressurize the cabin when the rear seats don't fold and there aren't openings to vent the air from the trunk into the cabin. 

 
That picture makes the port look a little smaller then it really is.

I have to work with the room I have and it isnt much with a mustang sadly. But I made things work the best I can. This is a better pick of the port size.

Are those 2 separate boxes joined with a beauty panel?

Those holes where the wires come out need to be filled. The leakage will cause a loss of output and will create noise and maybe even some cancellation. Get a tube of caulk or use box terminals or binding posts. 

Honestly I would look into firing the subs to the side with a rear firing aeroport. The box is bigger than it looks.

Agreed with Kush. fill in those gaps around the speaker wire holes. I'm surprised your not complaining about whistles or weird sounds coming from your enclosures. Looks like he's using 8 gauge speaker wire?? Kinda overkill imo.
