Two sets of outputs and a sub output.what do I use.

I'm installing an all new Soundstream system. Soundstream VIR-3200 HU, with a 4 ch amp for the 4 doors and a mono amp for the sub. The head unit has two sets of rca outputs for the front and rear speakers and a separate output for the sub on the rear of the unit...... My question is....do I use all three sets of outputs. Two sets to the 4 ch amp and the sub output to the mono amp??? Everything I've seen online only talks about having one set of outputs running to two amps.
