Subwoofer cancellation

I have a pair of D series solobarics and I am planning to install them in separate fiberglass enclosures in the pocket behind the wheel well in my trunk. If they are facing each other in opposite sides of the trunk will there be an issue with sound loss or cancellation??

You'll be fine.

Only possible downfall is that the positioning may not be optimal for your vehicle/setup. I'd build temp boxes and toss them there so you get an overall idea of how it'll sound before you bust out the 'glass
