Subs missing beat

There isn't a delay. A bass kick is actually a quick sine sweep from higher frequency bass (midbass) down to ~40hz. Since your sub can't play mid bass, the first half of the kick isn't played so all you hear is the second half of it. This creates the illusion of delayed bass, when in reality it's just your sub not playing the full bass kick.

 
The best thing to do is to upgrade the midbass speakers in the vehicle with something warmer that will smooth out your frequency response.Hertz makes a great midbass for a reasonable price. If you are not in a place to spend alot of money you can try playing with the filters on the HU, perhaps you have a major gap in frequencies. I do not however recomend you turn up the frequency on your amp to the sub until you know the sub is comfortable playing higher frequency

 
I am not sure that is the issue. The bass kick is milliseconds when sweeping, and noticeable delay in the kick must be associates with the wiring or timing from the head. Are you using any kind of DSP? Depending on how you wired this, you will experience this effect. It is most noticeable on faster paced music especially with a bass drum beat of 4/4 timing. I am not sure of the answer. I have the same effect when I have my DSP on and I did not wire it myself. I believe the installer at ABT in Glenview, IL tapped into the incorrect line feed that is subject to timing delays when the DSP is engaged.
