Stock trunk mounted battery ?

I was looking into doing "the big 3" but i have a trunk mounted battery... what im getting at is the posative wire from my battery doesnt run to my alternator... i runs to a fuse box type of thing in the engine comp... also the power cable for my alternator splits and runs to my starter and then to the fuse box type thing.. SO how would i go about doing the big 3?

run a separate power wire from the alternator to the battery. fuse both ends.
