Stereo, Amp Settings For Sub

I recently purchased a Premier 880. I like the unit I'm just confused on what I should do for my sub settings. On my old Eclipse unit I just hooked up to my only two RCA outputs and used the sub adjustments on the amp and I was plenty happy. It's a small sub just being used for some fill. Nothing major. Now on this 880 unit I'm using the sub outputs to the amp and the rest is still the same. My problem is that it sounds a little bit punchy or kind of like it thuds (don't know if that makes sense). I'm thinking my problem is that my amp is set to one setting and my head unit is set to a little different setting and it's goofing up my signal. Is this correct? It's an older Eclipse amp (don't remember the model # but it's about 9 years old). Like I said it's a small sub just a small bass tube. It sounded fine before. Is there a particular adjustment I should be making. With this new set up am I going to need a different sub or a different amp? I'm not at all interested in big booming bass I just want it to fill in and give the music the full sound.
