Speaker amp controlling Sub output?

Hey guys I got a Alpine MRP 300 powering my speakers and a alpine PDX-600.1 pushing my subs. Alpine CDX-105 deck in front of thoughs too. Now my question is, when I adjust gains/HPF/LPF on my MRP300, it affects the sound on my subs for some reason. I have the RCAs going strait from my hu to the amp (hu to pdx, hu to mrp).

I thought that since my RCAs go strait to each amp, the settings on the separate amps shouldnt affect the others? Can anyone help me out here?

EDIT: also forgot to add...I have some popping happening in the front speakers (alpine SPS600) when I turn them up, no such popping in the back with my Kicker 6x9s...I got the gain at about half way on the amp and its not really distorting, just popping and kind of rattling? So I'm thinking its time for an upgrade. I was thinking about the ID CTX65CS comp set off woofers ect. Would that be a decent match for my amp?
