Simple noob amp install question...plz help asap!

If you are running the main power for even one amp straight out of the fuse box then you're asking for trouble already.
Doing it that way for two and you're asking for a fire.

bestbuy installed my first one, its a small amp to power my rear 6x9s....should I install the power for my sub amp directly to the battery then?
The "installers" (and I use that term with great contempt in your case) at your local Best Buy should be drawn and quartered. I'm sure they did it for no other reason than their own laziness.

Truth be told both amps should have main power connected directly to the battery.

 
Yes, it can be shared. But shuld you ever have more than 2 (for safety's sake) accessories that you want to turn on and off with the HU then you're going to want to use a relay to take care of remote on/off duties as the voltage in the remote accessory activation output coming off of the HU is pretty minimal.

I have 5 things that turn on and off with my HU so I used a relay to take care of that for me.
