Setting gains

I have a question. Regardless of how you set your gains, using an o-scope or some other method it seems most directions have you playing a test tone with all your settings set flat and what not.

If you play your tones and set everything with your eq flat, loudness off etc, does that mean you have to play your music with everything set flat as well? Or will the music clip etc when you mess with the eq and what not after setting?
