running amplifiers with factory HU

Anyways, Im about to install an amp behind the rear seats of my titan and was just wondering what people usually do when installing an amplifier to a factory headunit. I know you have to use a Hi-low frequency adapter but do I have to cut the OEM headunit speaker output wires so that I can run them into the adapter? should I put the adapter in the dash or next to the amplifier behind the rear seats? Also, will there be any reduction in SQ when not using an aftermarket HU?

 
no its not the factory rockford fosgate system and im pretty sure there isn't a factory amp, but this question is valid for all cars not just the Titan. I just want to know if theres a way to install a speaker amp to a factory HU without messing with the factory wiring.

 
It may be easiest to tap into the wires where they are passing into the doors. That way you dont have to cut your factory harness right behind the dash.
