Protection light on after new box got put in

So I just finished my new ported box for my two Type R's today and after a couple of hours we finally got it to fit inside of my trunk. The only problem now is that after I hooked everything back up again the protection light on the amp comes on and the amp make a noisy whirring sound. I tested both the subs to see if they were the problem, but they weren't. How do I test every single wire to single out the problem?

I am using 4gauge power wire and 4 gauge ground wire in my trunk.

EDIT: May have smashed power/remote wire or something when squeezing the box in the trunk. Very hard to get behind the box to check the wires.

 
Did you unhook the amp in anyway when you were in the process of changing boxes... Also is there any chance the wires from the speaker outputs on the amp touched while it was on or shortly after it was turned off? And when you disconnected stuff did you de-energize the power wire, if so how did you go about doing this?

Yeah unhooked the amp to put the box in the trunk, and I am sure the speaker wires touched while the amp was on, I didn't de-energize the power wire (didn't know I was supposed to)

So I switched the amp ground to a bolt on the other side, cleaned up the ends of the power and ground and speaker wire and that seemed to do the trick.

The protection light comes on for a second or two after I start the car but goes away then the power light comes on after. The new box sounds great though.

Not sure if the protection light coming on for a couple of seconds is something to worry about or not, either way I am still going to sell the amp and upgrade.

 
Most amps the protect light pops on momentarily and then the power goes on. My buddy had the same problem as you with his AP1500. Power wire was poorly connected to the battery and would move around a little. A poor connection would cause drops in voltage and his amp went into protect and wouldn't come out of protect. Unplugged the power wire going to the amp to do a hard reset (cutting off any current going to the amp makes any operating circuitry stop, so if there is a weird loop in the protection circuit it gets reset).
