Proper Big 3 grounding points

Now that I think about it, my amp was to a switch, but the same switch as the stereo. So my equalizer probably delayed the signal and did the same thing as that delay turn on. If the amp is switched separately from the stereo, you probably wouldn't have a problem and it'd be cheaper than the delay unit. Also it would let you turn the amp off if its overheating or if your car has a low battery.

 
I remember crutchfield had a nice writeup of how to actually make a delay circuit with a relay, diode, and capacitor. See if I can find it real quick...

Or you could also do what Sarthos said and just wire your amp's turn on to a toggle switch and just flip it on after you start the car. Either of those will solve the turn on popping.

But what do you mean by the thump when you're pushing more power?

From my understanding these "popping" or "thump" noises occur when voltage is sent through the remote turn on wire after the amplifier is already on, thus being amplified and creating the noise.
Adding a turn on delay to your subwoofer amplifier, if that indeed is the problem, would solve it.

what kind of car? what kind of radio?

I always use a relay to turn on my amps. i also now run a ground wire from the radio to where i ground the amps.

Does the turn on thump occur when the rca's are unplugged? try grounding the outside of one of the rca's -- pioneer radios are known for this - i would never run one, if your tring to be loud make sure you run a higher voltage preamp deck. or a eq with high outputs - or you can run a line driver.

 
i would put a dmm on the amp to see what its voltage is when it makes the noise while playing..most amps I have heard though squeal like a pig on low voltage though rather than pop.
