Try pulling the speakers out of the door and just connecting them direcvtly to the amp (like, with a 1' piece of wire). If that works, then just run new wires straight from the amp to the speaker terminals.

there is an amp somewhere in my car. i am almost positive of this. When i hook the speakers to the amp in my trunk, the rear speakers (still connected to the head unit) dont work. Which tells me something is interfering with their signals. As long as everything is still connected in the oem harness except for the speaker wires, then it's already done if not, connect any wires that are not speaker wires back to the harness, that should power up your oem amp, then the signal from your amp will be going into he oem amp to turn it on. So what you will need to do is run new wires through to the kick panels where the speaker wires will terminate and you can splice right in there with wires from the amplifier.How do i do this?

So run new wires and, voila, problem fixed. Why are you so adamant about running through all the stock wiring? After your reply to this, I'm no longer going to continue with helping you. You can take advise from nismos and his 8,000 posts of undeniable wisdom.
