After some more research I am going with the Alpine PDXF6 Amp and Infinity Kappa 6929i 6x9 speakers. Everything else is the same except for the wiring kit... went with Knu.

Edit: Went back to the RF OFC wiring kit.

if you don't want a sub because of space then your can get a shallow mount with a custom fiber glass box on the either side of the trunk
Actually I was thinking of possibly (sometime down the road) installing a 10" sub directly behind the rear seat arm rest. It would also require a shallow mount custom fiberglass box but the woofer itself would be visible with the arm rest down and therefore pushing its sound into the main cabin instead of the trunk.

For now I just want to finish this project without a sub and see how I like it.

 
I have a 2001 is300 with factory 6x9s and I just put my dmm on them and they read 4.8 ohms each and also read 4ohm on the magnent. If yours is newer they might have switched their setup but you can still tell with a multimeter and if yours are like mine (4ohm) id run wire straight from the deck to them for a little rear fill. That way it will save you some money not buying the 6x9s and you will only need a 2 channel amp for the front stage.

 
CL69SUB CF check these out for your rear deck ,focals will be good if not the low end components.also for amps check out 8thgensi 's post for his ed nine.5 amp to run the system .dont see you staying in the $1000 range and having good sq tho. and definitely mat the doors
