They are probably bottoming out.
Those subs can no way take 1200wrms a piece and if you have a 1000w amp on each of them thats way too much power. So try turning down the gains equally on both of the amps and turn it up to where you want it and then start putting the gains up more and more until you hear that popping sound.

if you dont wanna spend money or get new stuff just tunr down the bass boost and gain and keep the bass and lows tones down on your HU.
