Looking for advice upgrading stock speakers

I recently purchased an 08 Ford Fusion with the "upgraded" Audiophile system. The system is ok, but I'm definitely looking for better sound quality. The current system is laid out as follows -

6X8 components in the front doors with 1" tweeter.

6X8 full range speakers in the rear doors. All of these are powered by the HU.

6X9 speakers in the rear deck, which are powered by a small amplifier. I am unsure of what kind of speakers they actually are, perhaps midbass....

So as stated, I want to upgrade the speakers to get better sound quality. Since I have the SYNC from Ford, I can't upgrade the HU, or I lose all that functionality. I want good bass when I play something, but I don't want it to be the overwhelming, license plate rattling kind. I'd also prefer to keep my trunk clear, so suggestions both with and without sub boxes are welcome.

I'm flexible. I'd like to keep it around a $1000 installed, but could be coerced higher. I'd just have to wait longer to get up the scratch.

Well for the head unit just use a Rockford Fosgate 3sixty.1 for oem integration and processing.

Front speakers I'd go with the new Alpines, I've heard good stuff about them.

Sound Deaden your doors, make sure you seal them off completely and fill in all the holes. Put overkill over the damplifier pro. Then the speaker pads right behind the mids. Will make your mids come alive and reduce road noise a lot.
