I have yet to buy a volt meter to put in my car, but I was wondering if I used a Digital Multimeter to measure the volt drop, what setting on the DMM would it be put to and would I just put the probes on the +/- on the amp?

Running 1 12" alpine type r 2ohms with an Alpine MRX-M100 (1000watts roughly)

As far as I know the stock alt on a '99 chevy malibu was 105amps?

yes, it can be used... and will actually be more accurate than a voltmeter installed in your car... just put your test leads on your amps power terminals, and if it has a range setting on the DMM, set it to 1v or 10v setting (whichever the lowest range it has)

1/2 inch slugs? That would give you the same ferrite as a double stack 3/4 slug that most people use.
