I'm putting together a complete system.

If you didnt cap them off/seal them off from the trunk air space/environment,more than likely the spl from the sub has damaged your 6x9 due to the air/pressure created.That is now a great possibility that the 6x9 is trashed.
Just something else lol. Yeah, they aren't sealed off from the trunk.

 
Ordered these. Hopefully the speakers aren't destroyed. What did I do by pushing on the front of the speaker that made them sound normal?

Could be a lot of reasons. You could have aligned the tinsel leads properly. You could have popped the coils back in place. You could have cleared some debris that was blocking the path of travel in the coil gap. etc....
