HU x-over vs Amp x-over

they pretty much do the same thing for a passive system.

but if you are running an active system that's a different story, and I would use the HU if capable or an external active x-over.

From reading up on passive and active I would say I'm using passive x-overs.

I have an Alpine F250 running 2 6x9's and 2 6.5's and an Alpine M500 running a single 12" Type R.

Does it hurt to set both the HU and amp x-overs on the same frequency or is that just overkill?

It depends on the amp in question. Some budget level to mid level amplifiers have HORRIBLE built-in crossovers. For example: my Coustic XM6 is light years ahead of the built-in crossover on my Crossfire BMF1000d!
