help with big 3 wiring and extra deep cycle battery

ok first i have had this system for about a year now and i have just recently been running into problems i think the big three is wired wrong when i looked under the hood i noticed there was only 2 wires that were there also there was no upgraded wire going to the alternator so is there a different way to wire a big three with 2 batteries the yellow top optimum in is the trunk and seems to be wired fine but idk......i took my car to car toys shop because my car is a lexus and i didn't want to screw something up so i figured let the professionals do it so can anyone help me out with diagrams and what not i am seriously lost

 
Get some pics uploaded. Search for big 3, there is a sticky on how to do it and what should be done, though with 2 batteries it's possible you might want to do something a bit different than the standard. Also, maybe some punctuation?

Any way you can get them on here will work. Going to need more than that one. Need under hood pics for sure. What exactly is the problem? And you may want to be careful with using those side posts on the yellowtops, they won't handle the current the top posts will for long periods of time.

 
there is no upgraded wiring from the alternator to the battery, so how does the alternater keep both batteries charged?
Through the stock wiring. You can add that in there easily. I've asked 3 times now, what's the problem you have been seeing?
