I'm a little confused by your post which wires are not hooked up to anything? And what kind of car do you have?

mute wire is for cell phones or something like that. you probably dont need it. the dimmer ground wire is used if you connected the dimmer/illumination wire. just connect that wire to a ground. I dont know about the other 2 ground wires, but if its ground wires, GROUND IT!

The manual says

If you use an equipment with Mute function, wire this lead (yellow/black) to the Audio Mute lead on that equipment, If not, keep the audio mute lead free of any connections.

Its a cell phone, how do u wire it to that 'equipment' ?

The mute wire is for old school hands free kits. You can not hook to your cell phone. This has been replaced by bluetooth which you also will not need this wire for.

The ground dimmer wire, just tape off.

The blue white from the pioneer you may need if you have a factory amp. Is there a blue white on the factory harness? If so just connect them together.

The red is your accessory power, connect to red on factory harness.

Yellow is constant power, again match up to factory harness.

Gray, white, purple, and green are speaker wires.

the two grounds from your ford harness are a radio ground and an amp ground. Just ground them both even if you dont have a factory amp, it wont hurt anything. The harnesses are mass produced and will not use every wire for every car.
