To install an amp on a stock deck you need to plug the speaker wires from the deck to the set of high level inputs right? I kno on the explorer it comes with a small sub in the back, would it be possible to just remove the speaker wires from there and plug them into the high level inputs of the amp?

If it has a sub I assume it has a stock amp also. You should use the speaker wires on the input side of the stock amp. That way you are not sending an amplified signal to the input of your amp.
