How you gonna turn a wire from the battery on and off with the HU? With the relays? I might be reading wrong, are you just saying that its the same as a wire from the battery? If so, then yes.

I'm guessing you want to use a relay to turn the 12v wire from the battery on using the remote as the switch?
Basically in a nut shell. Its going to be somewhat elaborate and I feel there will be too much line loss from the remote wire from the HU to turn both amps on. So I was just going to use one of the relays to send a 12V source in place of the remote wire itself.

Yeah people do that all the time with multiple amps. If it's going to be elaborate with 3+ things being turned on def use a relay and a wire back to the battery.

The remote circuit is a very low current one. There won't be any appreciable line loss. Where you do sometimes run into problems is when you're trying to switch a lot of components and all the tiny amounts of current add up and exceed the current capability of the remote output on the deck. The result is either that the voltage on the circuit sags and the amp fails to switch on or the remote circuit in the deck is toasted. Pretty standard practice to use a relay when switching more than 1-2 amps.

 
I'm not sure if this is what you are looking for but this is how you would add a relay to drive your amplifier(s) remote turn on circuit in the event your head unit remote output is not sufficient to drive multiple amp remote turn on circuits.
