Battery charger help

So if I was wanting to charge my batts would I hook the charger up the underhood batt or to one of the ones in the back?

Or does it even matter since they're linked.....thanks

Interested in any input people have on good AGM/deep cycle battery chargers, at least 50amp capability as well as trickle charging, too.
