If I have my gain all the way and bass boost all the way up, but I keep the actual subwoofer volume down much lower on my HU, do they even one another out? Will it still cause clipping or damage? I had it set that way to have the capability to make it higher if necessary, but my subwoofer doesn't reach max volume much anyways.

Bass boost should be turned all the way down. And gain should math your headunit voltage.

Don't use bass boost, and don't max out gain. You'd be better off with gain set correctly and head unit level somewhere in the middle or all the way one direction (depending on source unit).
