Amp repair?

I'm currently running a highfonics 1000W brutis amp (1000bx i think).

Anyways, I was playing around with my roof leds (which I have wired up to my sub amp). I accidentally connected a speaker wire to ground, the subs started making this loud thumping, and the amp went into protect.

The amp still works great, buttt...it somehow blew the amp inside my headunit, so I had to put my old kenwood amp in there to run those.

Now whenever I turn on the system, I get a loud thump out of the subs. If I turn the volume all the way to zero then turn it up to 1 it also thumps. There is no thump when I shut it off.

Is this a headunit problem or amp problem?
