Amp Clipping maybe?

I have an Orion D1200, rated at 600w @ 1 ohm, and a 12" Type R. I have seen plenty videos of the Type R running at 1000w or more, so I don't think I'm hurting it. However, when I was tuning the amp, the sub itself sounded good, but a noise was coming from the closest wall to the sub. I'm pretty sure it wasn't coming from the amp, so i think maybe there's a leak in my box. This is my first system so I'm not really sure what clipping sounds like. In order to get the noise to stop, I have to turn the gain down to about %15, and my sub can barely be heard. It sounds great from the front, nice and loud, with the gain set at about 55% or so, what do I do about the noise? is it just the normal sound of the sub when you get close to it, or am I going to blow my amp/sub?

no, you shouldnt be able to hear much at all even using the sub free-air. sounds like the box wasn't built properly. is this a pre-fab box?

no custom box, but i eventually found out that the store was crappy. maybe they might have fudged it a little. so i just need to take the sub out and caulk it some or what?

ported, with an L-Port that runs along the entire back of the box.
