Amp and crossover question

I have a pioneer GM-D9605 and a Clarion MCD360

The sub doesn't sound completely right..on the amp sub gains what should i set it at? so i can use the crossover? The bass really does sound better than when it was just going through the amp but it just doesn't sound completely right Like its very boomy . I have a NVX VSW104v2 in a ported box.. I never used a crossover so im not sure where to set gains . the mids and highs sound way better. i didn't like how the bass sounded going through just the amps crossover

No need to bypass the amp. Most use an LOC that takes the full amped signal and turns it into a flat RCA level signal. Here is the newest I have...

It would also be easy to add an equalizer to have individual rca inputs for all of the channels. A decent one can be had for less than $40...
