Alternator whine after new door speakers and 4 channel

Just had my new door speakers and 4 channel amp put in. The installer used my factory harness from my Mach 460 system so he only used 2 channels of the amp. Could this be a problem? Should I run new wires from the speakers to the amp. Also after the install it has awful alternator whine.

 
Doesn't the Mach 460 have an external front amp and an external rear amp? Which amp was retired and what amp was used? Why not use the new amp for both front and rear?

Generator whine can be from many issues, usually related to the installation.

The two tools I like to use for debugging is a handheld audio source w/ RCA outputs, to feed the amplifier, plus a small set of bookshelf speakers to play the amplifier output instead of the vehicle speakers.

It may be the the amp was poorly installed. It needs clean power and a clean short ground return to the vehicle chassis. The wiring needs to be properly sized, per the MFG instructions. It needs to be properly fused. I like to bump up one size thicker than recommended for less voltage drop.

 
make sure your power wires aren't ran on the same side as your signal wires. Check to make sure he put a proper ground. Sometimes charging your battery will solve the problem too.
