How many runs of wire are you using? Maybe that is why the alt can't catchup

I got 2 power and 2 ground from front to rear. Also only the battery under the hood is fused.

Have you checked to open circuit voltage of each battery? Maybe they are just not fully charged.

size and number of batteries will HELP with the actual voltage drop as in put the breaks on the drop. Just because they had them on a charger before you got them means nothing. If they were left sitting too long at a low voltage the plates could have irreversable damage even though they appear to "take" a charge.
