Acura TSX replacement

2010 Acura TSX with the media package (nav, backup camera, audio..).

Quick question, would the head unit cause a sub woofer to sound different? My sub hits fine in the lower range but up higher, "Still Fly"- Big Tymer for example, it barely hits. I've played with the amp as much as possible. I have my sub grabbing signal off of the stock sub woofer wires. My same sub in a buddy's truck sounds completely different. It just sounds tighter.
