My little truck has a 4 cylinder engine with a puny 60 amp alternator. I did a big 3 upgrade (with 4 gauge wire, is that alright ?).

I can buy a 90 amp alternator for around $80-100 off ebay. Or I could buy another battery for half that.

Would either one suffice to get around 1300w out of my truck? I would really prefer to go the extra battery route since I would utilize that in my next vehicle, unlike an alternator.

As a reference point, I am getting 680w out of the truck right now with barely any dimming after installing the 4 gauge big 3.

1300W RMS? If so you're gonna struggle. My 2000 Tundra has a 100 Amp alternator and I can still get voltage drops (at idle albeit) with 0 Gauge Big 3 and I'm pushing a little over 1300 rms when you factor in my front stage.

I would suggest contacting Singer or Mechman to get a good high quality HO Alternator. That would be much more expensive, but it will guarantee you doing it right. Lots of the alternators off ebay are hit or miss.

EDIT: What kind of batteries? You don't want to run a lead acid inside the cab.

A single upgraded battery up front should be enough to hold voltage above 12v (unless you're doing a lot of listening with the truck off). Small battery in back can help as well.

No need for a high output alt for a system that small.

you dont need to get an ho alt but the 90a one would be a good idea. if you just get an extra battery then the current alt will have to work twice as hard and probably kill it more than twice as fast. but by just doing the alt you get 50% increase in supplied power not just stored power.
