2 MJ-18's, 9 cubes net in trunk build

How about if I reinforce the spots where I'm putting the rod through with a double layer of 1/2, so like a 5x5 inch cut of 1/2" mdf over the spot, and then threaded rod through the middle of that+the outside wall
That would make a big difference, something to just spread that load out where the rod goes through the wall of the box.

 
I would even consider cutting some strips of 1/2in to brace the walls of the enclosure, then you can run your threaded rod through that. (Cut like a 5in wide strip the length of each wall, do like 2 or 3 per wall or something)

Forget the rod. Use MDF "window" bracing - you will gain so much more by doing that.

Yup, except you don't have to do the window part, just the perimeter since your box isn't as big as that.

Reason being, is all of the rod's strength is focused on a very small area with the wall getting weaker as the fringe increases. Having something focused the whole side of a wall expands this fringe field four-fold.

Use your 1/2" MDF - that will be just fine.

so basically the important thing is to have a solid piece bracing the entire length of each side, sounds good, I'll probably take a pic of what I'm doing before I secure it and make sure that looks good to you

I kinda wish I bought some 18s but I can't really fit them. I think my two SPL-12s will satisfy me when I get it all done .....

Looking forward to see your build finished... I'm trying to come up with an excuse to order a MJ-18M...
