OP: what's not fitting? basket hitting the metal? If so,cut the metal with some shear/snippers.

They're just too deep, they hit the glass before the basket hits the sheet metal.

So, I have to make a thick baffle (1" - 1.25") to make them fit, but they they will be rubbing against my door panel.

Nah mean?

 
I'm not going to use the jigsaw on my door panel. Been there, done that. I'll take it slow and use a dremel.
good choice in using the dremel. keep your speed down. it'll get away from you if you don't work away from the spin.

edit: that even confused me. you don't want the spin going the same way as you are moving when precision cutting.
