wierd wiring issue need help

about two weeks ago i decided to clean out the trunk and run the wires to my amp and sub under the carpet rather then hiding them. ive had the same head unit sub and amp for about a year now with no problems really. so i took the sub and the amp out of the trunk ran all my wires into the trunk but this time to underneath the trunk panel where the spare tire usually is. i first lined it with plastic then hooked everything up except for my ground loop isolator because i think its broken. and now when both rca's are plugged into the amp theres no sound really except for thumping and the speaker just flexes in and out. if you unplug one cable you have sound like normal but not with both. i tried different rcas and the same thing happend. i went out and bought monster cables rcas and still the same. cannot figure this out. someone please help me.

How is that supposed to help...?

Did you disconnect your grounds during the rewiring?

it was supposed to help since i thought i just had crappy cables. but i retested everything just now and the amp actually shuts off when both channels are plugged in. i have a distribution block for power and ground so i didnt have to disconnect anything. i have everything in the trunk- cd changer and amp/sub grounded to a bolt in the trunk. thats never gave me problems before though. since the head unit it grounded to the battery should i ground that to the chassis as well or vise versa?

i have an alpine 7873 deck some crapo 500w amp from ebay a sony cd changer hooked up through rmfm modulator and a 500w pioneer premeir 12" that ive had for about 4 years. anything else that will help not solve my problem?
