wiring a sub out of phase and/or incorrectly, as i've been told multiple times, can possibly affect the impedance if you start running that kind of power to it for a few days while wired incorrectly

especially when the sub started to have a burning smell to it.

i'm not the greatest with electrical type shit, or even sub wirings/readings, but thats what i've been told but install shops and JR at RE.

second, i have no idea what ELSE they may have did to my sub, so yes, it is possible it was reading normal and whatever the **** they did to it could have damaged the voice coils.
The impedance reading on a speaker is derived from the length of the windings in the coil, the cross sectional area of the windings in the coil (wire size) and the material type used. So as you can see, overpowering a speaker, even to the point it smells, will not alter any of these criteria. Im sorry, but you've been sold a bottle of snake oil.
Im not calling anyone a liar. I have no idea what was told to you specifically, or how you interpreted it. All I do know is your story makes no sense.

The girl claims it is not their fault since I didn't buy the system from them and they never recommended that size. They sure didn't tell me it wouldn't work either. I had to take it to the shop a week later to fix the issue, but I still have some nice scratches going up half my window on each side. bah

You would think a professional shop, installing speakers they've never worked with before in doors, that they would be smart enough to check clearance before hand. Or at the very least, leave the door panel off until you try rolling down the window so you could see if it will hit. Clearly this shop was at fault. Them trying to back out of their responsibility with such a lame excuse as they dont sell that brand only compounds the problem.
I use the term professional very loosely in this reply.

 
Take them to small claims court. it is inexpensive and the act alone may be all that is needed for them to repair your car.

If the damage was caused by incompetent installation the judge will/should rule in your favor and award you the damages to repair the car. Take the car to a "competent" repair shop never letting these wads touch your car again.
