to eliminate rattle you'll have to sound deaden. as for sub positioning, most people get better results facing towards the rear, but the best way to find out is to experiment.
towards the back as in facing the back seat or facing out toward the trunk itself

 
I once read an article dealing with this and I dont remember it too clearly but I think it said for less cancelation, face it towards the trunk...I did that and then deadened the entire trunk. But it also said the BEST way to do it was to fire into the cab via a wall or mounted on the back shelf and to seal it off. Somone correct me if I'm wrong.

 
I have sealed 2 15" Kove Armagedon Z series in my 99 cavalier firing into the car. It was cleaner looking and sounded cleaner. But it did not hit as hard. Firing them back you will get louder. I would also suggest dynomatting the trunk as it will help with the sound and help with the rattling.
