subs shorting out...

i got 2 12" mtx subs in my trunk wit a power acoustic amp. after i drive for a while sometimes it will stop workin or misses beats and cuts in and out. sometimes if i turn my headlights off or on they will play for a second. so maybe a battery problem? its a new battery. what should i look for?
