Stereo popping and whining.

Hey guys, I have a 2002 Grand Marquis with a kenwood bt365u head unit, Pioneer a6886r speakers, a kenwood xr900-5 amp, and two mtx thunder 4500 10's. I'm getting engine whine, I hear noise when I touch my brakes, popping when I use the power seat controls, and occasional random popping. I grounded the amp to the metal behind the rear seat. I sanded the spot down, it's as clean and shiny as a chrome bumper. I used self tapping screws with lock nuts so it's nice and tight. I ran power down the passenger side and RCA cables down the driver side. Any ideas on what to check? Where is the factory head unit grounded? Also before I even installed the stereo, it seemed to have issues. If I were to roll the windows up or down, the lights would dim. Once it got all the way up or down, they would REALLY dim and the battery gauge would go way down. Is this normal for these cars?
