set your gain correctly, and you shouldnt have this problem

I have the gain set to max. My ground wire is connected to a metal bolt/screw that holds up the metal backing of my backseat.

why is ur gain at max? rofl?

Well I set it to normal which is only about 1V. My gain goes from .2 to 6.5 V.

The stereo LED still flickers when the subs hit.

My old amp shut off when it was overheating. It got so hot because it couldnt handle the power it just shut off. What i did was a i bought some little fans, made a box and just had the fans running on it that way it was fine.

Although about 1 year later i got a new amp, it sitll worked

i HIGHLY doubt that youre 44x4 watt kenwood amp is doing anything, unless you got like a 20 amp alternator, who installed the HU? i suspect there a problem in the HU and its wiring.
