Speaker, Amp, and EQ wiring

OK I've installed many subs and amps in my day, but never new 6x9s and amp. I'm almost done with the install but i am not getting any sound from back speakers and think my whole wiring is screwed. I ran new speaker wire from all four 6x9's to the 4 channel amp. I ran two sets of RCA's from amp to my EQ, and finally a set from EQ HU out to HU front speakers. What do i do with the stock speaker harness and should I run the speaker wires from the 6x9's to amp, or 6x9's to factory harness? Only speakers working are the two front 6x9's that i connected to my stock tweeters. My head unit has so many RCA outputs FR out,FL , RL out RR out and sub out. Oh yeah never used an EQ before. (see pic below) Sorry for the extra long post but I'm so lost and tired of my car door skins being off.

I intend to install only one jack 1/4 from my control room to studio with a speaker wire, a line level wire and an instrument wire at the same time

so I might sometimes use one of these kind of signal. Can I do that?
