remote start swap

so, i believe its new (to me at least) car time, and the car im probably going to get has a remote start, and im rather not fond of it. I think its a compustar and id rather have a viper as i like the remote it has and so forth. My question is, how bad is it to swap out the brain and such. The programming part is a PITA, i know, but is it rocket science to just swap out the hardware that controls the relays that make it do the do?
